Finding differentially expressed genes in two-channel DNA microarray datasets

Two independent two-channel inhouse microarray experiments as well as a publicly available dataset were used to investigate the influence of the selection of preprocessing methods on the discovery of differentially expressed genes. We showed that both the list of differentially expressed genes and the expression values of selected genes depend significantly on the preprocessing approach applied. The choice of normalization method to be used had the highest impact on the results. We propose a simple but efficient approach to increase the reliability of obtained results.

Leaf transcriptome of grapevine infected with phytoplasma "Bois noir"

We investigated a leaf transcriptome of grapevine infected with phytoplasma "Bois noir". The results show that many genes involved in photosynthesis, biotic stress and sugar signaling are diffrentially expressed. Based on the results we designed a model of interaction between "Bois noir" and grapvine plant. The resulted paper is marked as 'Highly Accessed'.

Improvemnet of MapMan application

Using the example of the gene expression profile of grapevine during the infection with a pathogenic fungus Eutypa lata, we improved and extended the MapMan ontology for its use in grapevine. The resulted paper is marked as 'Highly Accessed'.

Association among disease symptoms and gene expression

In the growing season, when the disease symptoms were very strong, we also detected a significantly increased expression of genes encoding sucrose synthase and alcohol dehydrogenase.
